Edit: Finishing a game of TD unlocks all upgrades for towers you have previously owned, but you still need to get the default upgrades.

You have explained this very detailed and If it true what you have said, is it certainly a bug. Do you have a video evidence of this bug? Would be Awesome if developers solve this bug. I want to thank you for reporting this and keep this :P.
