I have been wondering about making a website like what CubeCraft is using right now.
If you can help me by telling me what CubeCraft, Mineplex or Hypixel or something like that uses.

If you mean the cubecraft forums, xenforo. Xenforo is a host for forums. ;)

CubeCraft uses xenForo, but the theme is custom-made by @andyschofie or by @johncoles
Hypickle uses xenForo too, with a custom theme.
Memeplex uses Enjin

For me, xenForo is the best option if you want to run a forums' site

Cubecraft uses Xenforo software, which costs. The report, etc site are custom created by @andyschofie because he "hates" Xenforo. John does all front-end, Forums, Home page ete - I believe they use a theme called "UI.X" Which does cost approximately 30$ :o - Which is also customized ;).

Digital Tree Media is the company behind Cubecraft who run the servers and also do other exciting things In real life!

Xenforo is the software, the host is OVH I think - Also quite expensive.
