Mob Spawners are empty!!

My Zombie, Skeleton and Pigman spawners are empty. Two of my chests were completely empty and were single chest blocks beside each other rather than connecting to one big chest.
The spawners are empty and when broken to move, break permanently and nothing goes into inventory. Already lost 1 level 25 PIGMAN spawner. Now I have to pay millions to get one back.

did you have a full inventory when you broke the spawner? thats my only explanation

No it was not full. You can see in the screenshot that there are spaces on my bar. I also keep my inventory completely empty unless I am building or getting ready to sell something.
