During my absence I basically played TLoZ and that's basically it. Without furtherdo, here's my list:
15. Thieves' Hideout (A Link Between Worlds)
Not my favourite game, but this one definitely stands out from all the others.
14. Temple of Time (Twilight Princess)
Lineair, but a great surprise aspect and absolutely astonishing.
13. Sand/ Desert Temple (Spirit Tracks)
Most Underrated game in the franchise, unique aspect of the Sand Rod, great music.
12. Woodfall Temple (Majora's Mask)
Amazing and dark atmosphere, great boss and quite hard as a first dungeon.
11. Water Temple (Ocarina of Time)
A really controversial one, but I enjoyed it.
10. Sky Keep (Skyward Sword)
A puzzle box and a recap of all the previous dungeons all at once.
9. Wind Temple (The Wind Waker)
Despite the fact of lacking good enough dungeons, this one stands out, unique element, good item use and very cryptic.
8. Sand Ship (Skyward Sword)
The reason why the bow is such a good item, amazing back and forth in time element, really astonishing.
7. Forest Temple (Ocarina of Time)
First 3D adult Link dungeon and man did it deliver, great atmosphere, great boss fight and haunting.
6. Shadow Temple (Ocarina of Time)
Not so good for your heart rate, dark, illusionary, cryptic, great boss fight.
5. Snowpeak Ruins (Twilight Princess)
Luigi's Mansion, but far better, humouristic, <3 Yeto and Yeta, great atmosphere and music, great item.
4. Stone Tower Temple (Majora's Mask)
Literally puts you upside down, THREE minibosses, combination of all transformation masks and creator of the Ben

3. Arbiter's Grounds (Twilight Princess)
Cryptic, long, great backstory, ''spooky scary skeletons'', great 2 phase boss fight and Spinner best item 2k06
2. Great Bay Temple (Majora's Mask)
Controversial, great water pumping mechanic, high tempo, great and thrilling boss fight,
1. City in the Sky (Twilight Princess)
My all-time favourite, unique airbase mechanic, a dragon (!) as a boss fight, double clawshot spiderman actions, beautiful music, futuristic and I love the Ooccoo, if you don't know who they are:
